The icons are just for your visual pleasure - to have a nice icon in the dock (because the app stays open).

To apply other/custom icons to files follow these three steps:

a) Go to the desired icon in the finder and open the info window.
b) Select (click) on the small icon in the top left corner and copy it to the clipboard (Command-C)
c) Go to the info-window of the destination file, select and paste the icon to it.

PS: You might have to logout to see the new icon appear (especially if you are changing directly from one to another custom icon).
